Okay, so, I read through all the changes and went to look at the new template and something struck me as terribly odd. The core skills have been updated, but the only sub-skill listed now is Chakra Sabre even though Samurai now have a total of four sub-skills including the classic Iaido and the two new sensory/anti-genjutsu ones. What's up with that?
Edit: Also, now that I look at the Samurai Skills Guidelines thread again, Speed & Reflexes has no per-rank description for reaction time anymore. Am I to take it that the individual aspects were phased out and combined, or did that simply get overlooked?

I'll answer your questions.
[1] - Samurai Chakra Sabre is not a Sub-skill from what i can see. I see it CLEARLY in the Core Skills section on the Skills Guidelines. There's only 3 Sub-skills for Samurai, all of which has extensive requirements and caps, unlike core skills, which i'm assuming Samurai Sabre is much akin to that of Genjutsu, as it requires a specific CC and has no cap requirements, unlike Sub-skills who does or have some Extensive Spec Requirement. So auto-unlock?
So my conclusion is that they simply put in the core skills as they do with shinobi, and didn't add any subskills as that is selective upon the member.
[2] - Reflexes descriptions are unneeded and highly redundant. Your reaction time and physical speed are in sync a majority of the time. I can guess that Physical Speed Movement Speed = How fast you an move. Reaction Time/Reflexes Movement Speed = How fast you can react and at what speed can you see. As we know, if you have C-Rank Speed, you have C-Rank Reflexes, unless you utilize an Aspect, but regardless, it doesn't change their speed according to the table. As such, i assume it was removed due to the redundancy that it previous had. So yes, you can assume the former.

[1] If that's the case and Chakra Sabre is now a core skill, does that mean that it can be capped for things requiring core skill caps even if you haven't unlocked it yet?
[2] Alright. I suppose that makes sense, but I wanted to make sure.

[1] - Similar to Genjutsu, i presume so. As Genjutsu can be Capped before someone can even unlock it. It's a core.
